Did you check GuitarGeek.com? I haven't, personally, nor do I know anyhting about the QOTSA setup, but it's a good place to start.

Now, or old QotSA? They completely changed their gear between Songs for the Deaf and Lullabies.
The first thing to do is wack your guitar down 2 steps. I know nothing about their setup though...although I might've seen the lead guitarist using a Line 6 Variax, but I'm not sure.

Old QotSA setup:

Ovation Ultra-GP (rare Les Paul soundalike with twin DiMarzio Super-II pickups)
Ampeg VT-22 combos
Ampeg 210 cab (modified and fitted with 12" speakers)
Pedal setup changes constantly, but there's an Ernie Ball Volume Jr and a Maxon 808 pretty much always used.
C Standard tuning C-F-Bb-Eb-G-C

EoDM setup:

Maton MS500 guitars
Laney VC30 amps
Fuzz and overdrive pedals
Weird G tuning G-G-D-G-B-D
