If i'm correct he's using a D-Sonic in the bridge position.
You can check the Musicman site.

The pickups on the guitars were hand-wired by Tony Blair, I didnt even have to ask twice he just hand wired them straight away

Petrucci's pickups will not get you his sound, his amp will - however he uses the D-sonic in the bridge, Air Norton in the neck - he's also used the Steve's Special and whatever pickups they put in his sig guitar.

[EDIT] "I don't play that fast...because people die"

love it

he actually uses a d-sonic in the bridge on both his 6 and 7 strings and for the neck a custom wound dimarzio that you can only get if you buy his sig model but really i hope you know the pickups arent gonna get you anywhere unless you have a mark IV if you want his tone

His signature pickups are based on the Steve's Special and Air Norton, and according to DiMarzio these pickups are the closest to his custom pickups. But he's been using a D-Sonic lately aswell.

His pickups look like D-Sonics, but I suspect that they are custom wound.

I didn't think they had metal in the 1790's

I think to get his sound you'll need his hefty rack. Made by Rackman

That's Mr. Rackman.

Yeah, he used to use a pair of custom DiMarzios based on the Air Norton and the Steve's Special, but now he only uses the Air Norton-based one and has a plain old D Sonic in the bridge.

Back when he was with Ibanez, he used stock Air Nortons and Steve's Specials..

He has used Air Norton, Steve's Special, Humbucker from Hell, and D-Sonic.

But really... there's no cookie. And if there was, you wouldn't get one.

He uses a D-Sonic in the Bridge (Steves Special for older Dream Theatre tones)

Air Norton in the neck. The "Custom wound" pickup in the neck of his signature model is just a slight, slight variation of the Air Norton.

I would suggest looking into saving up for his signature guitar - it really is a great piece of work. Coil Splitting, tremolo, comfortable, fast, great sounding and even if you stopped liking Petrucci it's still a damn solid guitar.
