I have a floyd on my guitar and the action seems to get higher on the upper frets by a bit. Its perfect on the treble strings but a little high for my tastes on the B and E string.
Is this normal?
or can I lower the bridge from one of the two height poles? Will that **** up anything?

No - intonation may need to be adjusted though.

Note that adjusting one side will slightly affect the other side.
