I have a Crate GT65, and an Epiphone SG (not sure of the model, but i think it's one of the better ones), with an EMG-81 in the bridge, and an EMG-60 in the neck. Now I'm just wondering if a Boss MT2 Metal Zone Distortion Pedal, or an Ibanez TS9 Tube Screamer Distortion Pedal would make this set up any better, or is it useless because of my amp.(I don't think it's that bad but...) and what pedal is better?
I play mostly thrash, and some other metal, and also a little bit of cleans.

Are you sure? I have the GT65 and it's a tube emulating solid state. It doesn't sound great with distortion pedals through the input jack but I never tried with the effects input in the back. Personally I find the distortion on it is good enough though...especially if you have EMGs.
