I keep reading about leaving the varnish or clearcoat on a guitar to dry for at least 3 weeks. Why is this? The clear coat at my local store says it dries in 45 mins. Could this be used instead??

no, do it properly, they use that type for a reason, to make sure it's a hard wearing coat, plus that other clearcoat wouldn't be lacquer, or else it would take that long to set.
