Ages since I've seen that film so this might be a bit... off. It could be a symbol of Vincent (think that was Cruise's character's name), not just the appearance and the hunting but there's the sense that it's out of place and doesn't fit, an animal in the 'civilized' structure of the city. If I remember right the mood of that scene's quite... reflective/contemplative, the scene gives a moment for us/him to think about his life when confronted with a symbol of him. Also maybe there's a kind of connection there, so much of the film's about isolation/alienation, in the animal Vincent recognises his own style of life in the unnatural life of the coyote - perhaps caused by the city/society.

Course I could be talking out of my anus.
