Is it standard for a guitar store to setup a new guitar before you take it home? I just purchased a strat and when I asked if they would be setting it up, the salesman stated that they usually recommend that buyers bring the guitar back in 2 weeks, as it is better to set it up after it's been played a while. I didn't ask, but got the impression that I would be paying for this setup.

No, good music stores ask you to wait 2 weeks for it to get used to it's new environment. (The wood needs to do whatever it does) The setup will be free when you come back. In fact, it should almost never cost money to do basic setup.
