I have no clue what notes to play unless it's a tab....

The vertical lines represents the frets, and the horizontal lines represents the strings.

I know that, but for example, if I select A major, It has a bunch of notes on the diagram, do I only play the darkened notes?

The darkened ones show the different positions of the root note on the neck, the ones with the white background are the other notes in the scale in their positions on the neck.

All of the notes in circles are the oens that belong to the scale, and the darkened one are the roots of the scales (Ex: A's in A Major, Bb's on Bb minors G's on G Mixolydian etc).

OK, but how do I play them? How do I figure out the order the notes go in?

Start on the root and play the notes alphabetically until you reach the root again.

Start from the root, and go one way, either up in pitch towards the next root, or down in pitch towards the root.
