Once you get up past about the 12th fret, your tendency is to pull them sharp due your fingers finding room to fit. Likewise, it also has to do with how they sound at octaves, etc. I'm sure there is a bit more theory to it, but thats the gist of it.

If it sounds like its not tuned, then maybe your Tuner isn't that good, maybe?

Also, when you do the power chords, do you include the octave chord, as in you use 3 fingers. Or like:

Usually my G-String is sharp! it gets annoying. But I'm not sure if thats the problem youre having.

It's either going to be your intonation, or (at least I think this is more likely), as someone else said, the fret spacing. This wll especially be a problem if you have jumbo/XJ frets.

If you have a tendency to press too hard (pull a string sharp), yes.. jumbos will be a problem. With proper technique though, they won't be.

I feel the further i get up the neck the more power chords tend to lose their punch, they just sound weaker. Not the same problem I guess though.
