I noticed my intonation was out recently, and pretty much fixed it much myself. The problem is, I've fixed everything except the high E. It just won't budge. It just keeps showing the 12th fret is waaaay too flat on my tuner and no matter how much I move the saddle it doesn't get better, just worse. String problem? Should I change? Should I take it to an expert?

If its coming up flat, move the saddle towards the neck.

Be sure to detune the string before moving it to prevent any possible binding.

It HAS to make some kind of discernable difference. What gauge strings?

9's will require greater adjustments than 10's or 11's. If you didn't move it a significant distance, its not surprising there wasn't much of a reaction.
