On my Fender Standard Stratocaster the first four frets on the low E and A strings are really sharp. Around 20-30 cents on most days. It makes open chords pretty interesting..
I've tried setting the intonation with no results. I'm thinking maybe the nut is messed up or the neck is twisted around the area?

Help would be appreciated.

Could be a bad nut. Are they buzzing a lot around there? What's your saddles look like? Having the sides of the saddles fairly different than each other can throw intonation in my experience. How old are the strings?

No, no buzzing at all.

The saddle's sides are all aligned, but they're all slanted slightly. Not a lot but just enough to notice.

The strings are a couple weeks old, but I had the same issue before I put them on.

I also keep my action fairly high if that makes a difference.
