If I knew where every note in the D Major scale is on the neck, can I play any of those notes at any time, anywhere on the neck?

that's what I thought, but it's not the way they work (I know thats confusing). Do you know any other scales?

If you're playing over a D major chord progression, then yes - play any of those notes anywhere and you're playing in D major, it's that simple.
