Definitely fuzz, delay, whammy/tremolo. The more versatile on the second two, the better.

A good fuzz and a good delay are absolutely necessary for playing Muse. From there it kind of depends on the exact songs you are trying to pull off. I have to recommend a Line6 DL4 for the delay. A Kaoss pad is loads of fun, but aside from some interesting sounds effects and the solo from SMBH, it's kind of underused.
