I have Fender HSS (Fat Strat) Stratocaster with a whammy bar. It is strung through the back and over the bridge, so when there is tension on the strings, it pulls the bridge up a bit from the body, making it difficult to keep in tune. Any suggestions to fixing this?

Put in an extra spring or tighten the screws that attach the springs to the wood in the tremolo cavity.

I think you're talking about a floating bridge? put extra springs. Better yet, take your guitar to a shop to get it set up.

It's not a floating bridge. I tightened the screws for the springs, we'll see what happens because I'm doing a string change right now.
