I'm learning how to play One by Metallica, and I'm confused on how to play this part. Do I mute the D string or something? All help would be appreciated.

Yes, you need to mute the D string.

You could also fingerpick it. So you use your thumb for the A string and your middle finger for the B string and you pluck both strings at the same time (obviously). Though fingerpicking is going to give you a slightly cleaner and softer sound than picking it and muting the D string

they are octaves shapes, 2 notes one octave apart. i play them with my pointer finger and my ring finger and use my middle finger to help mute the middle string, so with your chords my pointer finger would be on the A string the middle muting the D string and my ring finger on the G string. these shapes also work with the E string and D string
