My multi-effects pedal has EQ, and my amp obviosly has EQ. Which should i adjust, and what should the contrasting EQ set be adjusted like?

you could do it however you want...
like you could adjust your amp to how you like it first. keep the pedal's eq all flat, then tweak it afterwards.

Set everything with an eq to their middle values (amp, distortion), set the dedicated eq for your baseline tone and then tweak everythng from there.

I'd set the amps EQ up first.
Then set up the EQ for different effects, distortions, etc to suit your liking.
Signatures are overrated.
