I have been playing for a little over 2 year, and I am overall pretty good at alternate picking, (I can play Don't Fear The Reaper, Kryptonite etc) but I am not great at it and it takes me awhile to get good at some songs that have it in them, what are some good songs to practice to help me with this.

Flight of The Bumblebee. Don't rush it though it's fast. Start slowly and watch out for your right hand. You may not notice but it's easy to stray from down up down up constantly.
Let's go back to five billion bpm and see how good i am.
I first got quiet good at alternate picking by playing pursuit of vikings by Amon Amarth.
First, concentrate on playing just downstrokes on some scales, and then just upstrokes, because your overall speed and control with alternate picking, is affected by your downstrokes and upstrokes.
