Maybe get something like a hotrails in the bridge for the metal stuff, and something lower output in the neck and middle.
Not sure what models to suggest to you really.

Also, I'm in the process of PMing you about your pedals, check your inbox for the next 10 minutes or so.

Yeah, probably an SD hotrail in the bridge would help you get the heavier sounds: http://www.musiciansfriend.com/product/Seymour-Duncan-SHR1-Hot-Rail-Stacked-Single-Coil-Pickup?sku=300300

Not sure about the others, like what you would use for cleans, but maybe a Cool Rail for neck or middle, probably neck: http://www.musiciansfriend.com/product/Seymour-Duncan-SCR1-Cool-Rails-Pickup?sku=300160

Maybe a Dimarzio Area 58 for the middle for a medium-gain sound: http://www.musiciansfriend.com/product/DiMarzio-DP415-Area-58-Pickup?sku=309383

Just my 2 cents.

I honestly can't stand the sound of the Hotrail.

Look into DiMarzio stacked or single-spaced humbuckers. I have a Tone Zone S in my Strat and it sounds great for anything.

I've had tube amps for a while now, but never actually had any go down on me

maybe you're not saying the right things? an amp likes to know you care.

^I haven't had experience with the dimarzio stacked pickups, but I hear they're good.
Is there any chance that you could get a SSH pickguard and just get a full sized humbucker?

BTW Tim, check your PMs

i think tim likes his SSS but i don't remember fo sho

i have zero experience with Dimarzio so listen to Matrix

only other suggestion is call Duncan. i'm sure you can do the same with Dimarzio

I take it this is for your MIM and not the Deluxe? CorduroyEW and some others here make pups too so maybe check with them.
