An eq is perfect. It really is the best tool for really sculpting tone and clearing up a muddy, scooped or any other problem on your amp. When you say clean up, if you mean something like rolling back the volume on your guitar to clean up the sound or something, you could start with a treble bleed mod. I think it's supposed to help make the knob more responsive to that.

Never used the sonic stomp either, but the mxr is great.

Pretty much this. I have the sonic stomp and have only used the MXR 10 band in Guitar Center. Soooooo....do you want clarity or sculpting? That is basically going to answer your question.
