You start by positioning ur 1st finger on the fifth fret

the 5th refers to the line at the top, which would be the nut on an open chord, so the first 'square' would be the 6th fret

Don't think about it as the fret wire, that'll just confuse you. It's easier to think of the wood bits between the frets. Then it's clearer as the dots are there and what not. So fret 0 is not hitting anything, 1 is the 1st and 10 is the 10th. Hope that's easier for you to remember.
