the fret numbers are relative to the capo, so with a capo on the third fret, a note marked as '0' would actually be the third fret, a '1' would actually be the 4th fret, ect.

So for that D, just finger it like a normal D, moved up 3 frets.

^--If tabbed not relative to the capo that is correct except the 0's should be 3's.

Pop your capo on the third fret, and play relative to said capo.
