Ok so I have my pedal board configured like this:

Amp - Volume - Delay - Phase Shifter - Distortion - Wah - Guitar

the wah cuts off some of the tone in my distortion and it's not because of the battery... anyone know why that is and how to fix it?

if not, does anyone think it would be better to run through the FX loop instead?

I'd put the distortion before the wah, but other than that, nice setup dude

It's at the wrong end of the FX chain. Put it betwee the amp and the volume. The reason it cuts the tone is because it's being processed by the rest of the FX in the chain after as opposed to affecting the overall tone.
